Shinn probably doesn't care about orders since he never gets punished.
The druggies get killed if they don't follow orders. A whole other kind of discipline.

As for Stellar in Destroy and Shinn's sentiments about it all... well, that's easy to say. But are you really so sure? Feelings for a person is a very complex thing. If your girlfriend destroyed a whole city, would your feelings for her fade? If you kill someone, would your mother stop loving you? Not necessarily. But frankly, I doubt that Shinn actually believes that what Stellar did was right. It's just that right now, it's her death that's on his mind because he loved her (or at least cared very deeply for her). Finally, he also knew that she didn't have a saying in at all (and so should you!)

About the chess... well, seeing as Gil is looking rather delighted I'd assume Shinn works quite well in his game. Also, this "rampaging soldier" which according to you can be replaced by something better destroyed both Kira & Athrun, so I'd say that he's doing SOMETHING right won't you agree? (Glorious smile and delighted roars of "YATTA" Azrael-style)
