i'm not so keen on the 'hair color changing from dramatic events' line... but I'm still not going to say her hair color totally makes her Naruto's ma or not... All these theories...
Joker pointed out something interesting, it really does seem like Pain/Pein is able to decipher more than just the number of intruders with his rain... He knows that it's a dangerous intruder... But, this could be because the rain somehow tells him about the amount of chakra the intruder has (plus that he entered in a very sneaky way, suddenly appearing past the borders, at least making him dangerously stealthy) OR he can tell that it's Jiraiya, and the second screams that Pein's had some kind of previous contact with him...
also, i just noticed... Jiraiya says, "I'm in... that was easier than anticipated..." and then the shot with him in the rain and that SFX and he goes "... or it seemed like it, at least..." So it looks to me that he realizes that he's been detected...
