It was said that rinnegan was the strongest doujutsu. But now with what we were shown to be the extent of Mangekyou Sharingan's powers (black flames, Tsukiyomi, more or less Kyuubi summon, eternal MS, and maybe even one more thing), I think these things were not accounted for when the initial statement was made.

IMO sharingan/eternal MS > rinnegan.
