The fact is, he wasn't raised to be a pilot, so he is not optimally equiped, mentally or physically, for piloting. Someone with a military background (or a more physical one, maybe) might have a chance at being a better pilot than Kira.

Also, remember, humans are arrogant. Just because they claim Kira is perfect, doesn't necessarily mean he is.
Actually many scientist actually believe that mental development of a person actually is more a factor of genetics than environment*. The grades of Adpoted children were compared against the grades of their adpotive parents, and no correlation was found (that`s basically the gist of it...sorry i don`t want to go into crazy detail). Undoubtedly the fact that Dullindal himself called Kira the best pilot. Plus, and I hate to bring this up again, Kira is the ultimate coordinator. Meaning out of every coordinator ever created, no matter what happens, in the long run Kira will always be the best. Well him and Canard, but Canard didn`t fair to well, in the long run.

BTW, Kira is perfect, that`s one of the main premises of the show. That`s why Rau was bugging him so much. He wanted Kira to get crazy and kill everyone. That`s why Dullindal ordered him shot down, because he knows that Kira is the ultimate weapon. He knows that if Kira gets crazy, no one can stop him.
